Looks like our town requires a 36'' roof setback for solar panels. To accommodate panels several vent pipes will have to be moved. Already have plenty of concerns about roof penetrations for solar, now this is another concern. Drilling new holes and patching old ones. Since it is plumbing, will permits be needed or can they just be moved? After removing existing vents, how are old holes covered. Seems like a lot of potential for leaks

Check with the AHJ on moving vents. There may be more to it than you may be aware with respect to vent slope, new location, etc.
Moving vents is not an uncommon requirement for rooftop solar. Existing methods usually are sufficient to ensure roof integrity. Professional quality work will help ensure a leak tight job and a vent that does the intended job. -
Two solar companies said that they would charge about $200 per vent to relocate. Does that sound like a fair price? I'm sure that they must run into that a lot.Comment

Depends.
Is it one that's easy to relocate? (ex. add some 45's in a walk-in attic)
Or one that will require quite a bit of work in a hot dusty cramped attic that you can't stand in? And that you need to make a hole in an attic wall as part of rerouting.
If it's the latter, $200 is probably a bargain.
